Evaluating and Improving Models of Protein Interaction Network Evolution

Theoretical models of protein interaction networks (PINs) are valuable tools in evolutionary inference. Theoretical models based on gene duplication and divergence provide biologically plausible evolutionary mechanics. Similarities found between empirical networks and their theoretically generated counterparts are considered evidence that the modeled mechanics play a role in biological evolution.Ìý In this talk, I present an improved method for computing parameters from empirical data, a new method for evaluating evolutionary models that does not rely on an arbitrary starting point, and an improved model of PIN evolution.Ìý If time permits, I will discuss current work applying ideas learned from our work with PIN evolution to the graph coloring problem and using hypergraphs instead of binary graphs to model protein interaction data.
